microsd duplicate scan

For a convenient use of the sdcard, I symlink the subdirectories under /home/nemo to the /run/user/-directory where the sdcard is mounted. Now it happens that the index-scan find entries in either /home/nemo and the sdcard directory. The result is that in gallery app every pictures occurs twice. Same happen in media app: every song appears twice. I tried already by manipulating the script tracker-sd-indexing.sh by comment out almost everything in the script.

How is the best use of the sdcard. Both symlink and remount brings duplicate directories. How can I assure that the tracker scan only use /home/nemo and nothing else ?

A simple solution is to put linked dirs in /run/user... as hidden renaming them '.something', that stops tracker for scanning them twice. For instance, in the sdcard. name a folder .Pictures instead of Pictures.
