Sometimes phone heats up (around the USB port) when charging(connected to PC) and retains the heated state even if stop charging. In this case, the only way to stop heating is rebooting device. With my phone it happened at least two times out of five. Taking into account that this is not a constant problem most likely it might be a software bug.

Could you check for excessive cpu usage by running top in terminal? Maybe there is a program using 100% of you cpu, causing it to warm up. When running top, press [c] button to sort on cpu usage.
