Unknown if this is a bug or not, but I'm assuming it is.
Not all android apps are available in the Settings->App screen. Some of which I know run background services, such as Facecrack
Others that weren't enabled, have since been enabled, after updating the Android App I.E. WhatsApp, ABC iView

Removing and re-installing app enables it. this I've tried with google play and fdroid sources.

@cocovina (in the comments of the original post) figured out that you need to uninstall, then re-install the apps you cannot set properties for. I can confirm this workaround - works for every app I tried.
Just to make this perfectly clear: re-installing Android apps will enable the settings optionto receive notifications. The notifications themselves are still broken: https://together.jolla.com/question/101370/11724-android-notifications-dont-work/

As I didn't want to reinstall my Android apps, I dug through the file system and found that what makes the settings available for the working apps are the files /usr/share/jolla-settings/entries/apkd_launcher_*. Such a file is missing for those apps whose settings I can't use. Copying an existing file and changing its contents for a not yet working app seems to be actually enough to make it work.
Of course, doing that manually is still a bit tedious, and I would prefer to know which tool is supposed to actually generate these files and whether that tool can be invoked manually for already installed apps. But hey, a manual fix is better than nothing.

Stopping alien dalvik and rebooting will fix this usually - I started off with not all apps but after messing around with my mount script I rebooted some times and had alien restarted... now I have all of them. Give it some time!

After reinstalling affected applications some notifications work (partially).
For example ...
Skype:
sound = YES
LED = NO
notificatin icon = NO
events page record = NO
Waze:
sound = NO
LED = NO
notificatin icon = NO
events page record = YES
Has anyone tried the other (WhatsApp, Tapatalk, etc ...)?

Same here - important apps are not supported: Google+, Google Calendar, etc. I.e. apps where the notification feature would actually be very useful.
I installed those via the play store - maybe that's the reason they don't work? Is there a work-around to make them work?
