This is not a problem of the latest Sailfish upgrade and several Whatsup users are affected by this. Whatapp declared "war" against unofficial clients and tries to shut them down. WhatsApp updates protocols which stop unofficial clients from working or goes after the developers (possibly with lawyers). Thus under this pressure the developer of "Whatsup" had to stop his work on the app.
There are other people with the same issue and you find a thread with possible solutions about Whatsup on Sailfish OS on http://talk.maemo.org/. I recommend you check that out.
Unfortunately this is a problem with closed source, centralized services. As an alternative you could check out SailorGram (under development and available on Openrepos.net), a Telegram client - and Telegram actually shares their API for 3rd party clients.
You could also start to use the Android WhatsApp app since you can enable background service on 1.1.7.28 - additionally use "Android notifications" from coderus, available at Openrepos.net, and you should get a decent way to communicate with your WhatsApp contacts.
Since this problem is not related to the latest upgrade, I suggest to close this question (but please ask if you need more help).
I thinks it is not related to Jolla OS upgrade, but rather WhatsApp changing something on their end, like they do every so often :-(.
