I'm quite sure there is a more orthodox solution (if any, feel free to detail it here) however this is how I prepared a factory reset in order to restore my stuff quickly afterwards. I installed Ranjith Naidu's "filetransfer" from Google playstore, then I used my FTP utility (Filezilla) to make a full back-up of the phone memory to the PC (via wifi connection). Of course, it's an Android app. However, the "Copy to Folder" field accepts "/" so I can access root from the PC.

The link : https://play.google.com/store/apps/details?id=ranjith.naidu.filetransfer.gui

Currently testing, stay tuned for more.

Anyway, I didn't find so far a 'normal' and native procedure to do so through the USB connection.

You have at least one native application for a FTP server on Openrepos : FTP Server

You don't need any special Android or Sailfish applications... Your Jolla mobile comes with that feature built in! Simply enable SSH (see "Developer tools" in "Settings") then connect to your phone using "sftp". It will give you access to every file on the device. I use FileZilla to transfer files to and from my Jolla mobile via sftp every day. :)

FTP Server only allows 'nemo' access, not 'root'.

@drcouzelis Okay, you are right : sftp://192.168.2.xx + nemo + <sshpassword> (usb connection in developer mode).

Creating a backup of a running system does not feel good.

In https://together.jolla.com/question/49068/how-to-make-a-full-backup-of-device/#post-id-49088 @rainisto posted:

You can use dd in recovery menu to make backup of our whole emmcblk0p28 partition. With that you get full backup and restore of your applications and settings.

There is also a big article about recovery mode.

(Answer to myself) Okay I could copy about 90% of my stuff, starting from root. Some files/folders couldn't be accessed.

Interestingly, during this process the phone rebooted twice (perhaps due to unauthorized access to protected content). Possibly as a result, the "double lock-screen syndrome" (see https://together.jolla.com/question/61475/lock-screen-twice/ disappeared and I don't need a factory reset any more.
