Every once in a while I get empty messages (no body, no headers) in various directories over IMAP (Gmail). So far I've seen them in Deleted items, Drafts and Sent. They are visible on server too.
They appear usually when sync problems are reported by the email client, but I cannot provide a reproduction scenario yet.
