Currently you have to remove and re-add all favorites to arrange them. Would be nice to be able to do this quicker.
For example, enter edit mode (rearrange/remove favorites) on long tap and drag (like it is available in launcher for app icons) or add rearrange favorites option to pulley menu in main settings view.

With 2.0.0.10 (currently early access) settings shortcuts have been moved from Settings app to Events view pulley menu. Those favourite shortcuts can now be dragged just the way you proposed.
In the following screenshot you can see Wi-fi icon being moved:
Really? I tried but didn't succeed. Possibly due to installed patches.
