How to type %, ~ and other symbols on the standard keyboard? The "123" section of the keyboard contains only a very limited number of items. Is the only possibility changing the layout and including them manually?

Looks like a duplicate of https://together.jolla.com/question/75911/question-dollar-sign-on-virtual-keyboard/. You will find your answer there.

I found the Jolla keyboard quite intuitive myself, even though I am not a huge fan of on-screen keyboards. But having so many people asking such questions suggests a usability issue. Perhaps a usability study is in order?

It wasn't intuitive at all for me. The mockup in the link in nthn's answer (changing the background of the 1/2 key) would make it much clearer. As it stands, it looked like that key would've entered a ½ symbol.

Hence my mentioning of a usability study.

You need to press on the '1/2' key in the '123' section to see more symbols. If you want that it is more clearly indicated that this is a switch and not a 1/2 symbol, you can vote here: https://together.jolla.com/question/75975/design-minor-better-identification-of-keyboard-switch-for-special-signs/
