Skype won't start if "allow app background services to start on bootup" checkbox is off. To be more precise, it starts but automatically closes after milliseconds. I've checked couple of other androide apps, they were fine
Ps also i;ve noticed, that when that checkbox was off, the skype process started anyway after reboot

well it seems that the problem for me was with disallowing android apps to access my contacts =( when this checkbox is on, then skype starts ok.
@Maximilian1st that's what i did first thing=) turned off access to contacts
it's a pitty that we didn't get that function "per-app" as with "running in background"

What Skype version are you using? I have 5.4.0.4241/429 and I starts even if the option is not checked.
Valker ( 2015-07-15 16:47:40 +0300 )editMy Skype 5.5.0.11658 icon still grey in Settings --- Apps, so I can not enable start it on boot and I do not see it in procs list. Whatsapp I can manage as expected. I did not allow start it, but the procs is in the list afrter reboot.
