Jolla is an official client of Aptoide. I assume that Aptoide provides Jolla with a general application repository. (I somehow can't imagine Jolla doing all that). Right now there are about 45'000 apps in Jolla's section with daily updates.
Jolla probably could add own apps to the selection.

I don't see a problem with adding 3rd party app stores (where you can find pretty much every app - sometimes maybe not most recent version). To be on the safe side only install apps with a "Trusted" hint.
If you register on Aptoide you can additionally create your own store and upload APK's - even straight from your device uploading already installed apps (not sure about the legal situation though) or use it as a personal APK backup.
I'm pretty sure the 'jolla' Aptoide app store is simply a duplicate of the 'apps' Aptoide app store (which is the store that is usually added by default when installing Aptoide), and is kept up to date by the Aptoide team rather than Jolla.
