Have to tried to recreate the account in phone?
I had this same problem with my personal email server after update to Nuuksio. At first I thought the that it was a bug in email client working against imapd I'm using, but then I deleted the account from phone and recreated it and now it behaves like it should.
I have deleted and recreated my Exchange acount from the phone since as I mentioned before it got stuck in "Updating" after trying to "Mark as Read" a large amount of emails under "Deleted" folder. Removing and re-adding the account fixed the sync issues however I haven't tried the same operation since I don't want to be adding/removing accounts for no good reason.

Similar issue with my Exchange account, selected a large number of items in the Deleted folder, and changed the state to "Mark as read". Updating takes forever until it timeouts and then the entire account is broken and never syncs again. I rebooted etc but still the same behaviour. I had to remove and readd the email account to fix this. (and obviously haven't tried any sort of mass operations of this scale again)
